I had a 4S that every restore and backup I did would still be jailbroken and I had to completely build an ipsw custom and use snowbreeze then restore (was selling phone). I do warn anyone that if you decide to restore your phone later, that evasion is not so simple to remove. The rest was done on the phone per instructions. Only thing odd was that it jumped to the "Done" part before I could swipe for the second reboot it rebooted for me. AND I turned of "wheres my iphone" (this has to be turned off before itunes will run a backup or restore). I also turned off blue-tooth and Wifi and made sure that itunes was set to ignore my iphone when plugged in before starting evasion 1.0.5. Tried just running backup and this did not work, the key part for me was the factory restore. So I did a backup through itunes, then did a factory restore and then ran backup to put my apps back. I can confirm that you need to make sure the updated firmware was done on itunes and not over-the-air. Working with Iphone 5S with Ios 7.0.4- I had the same problem only getting through the first reboot then "modifying roots" would pop up and evasion was incomplete.

Once you've got a factory reset phone, the jailbreak works as advertised. I also had a problem with iTunes no longer connecting to my phone, but if you get that, Google the iTunes error and an Apple support page explains the cache files to delete on your computer. What finally worked for me was to restore the iPhone firmware using iTunes' "Restore iPhone." feature, and then set it up as a new phone, NOT restoring my backup.
